This positions the pattern when you sew it out. This will dehighlight the stitches and make sure your cursor is on the last stitch of that section. Then choose set stich and place a single stitch at coordinates 0,0 in bottom left of frame and another at the top right of the frame making sure that it is in the exact center of the corner. Do this for each of the sections. Then send them to the machine one at a time. You will not be able to move the design up or down in the frame but you will be sure all of the sections are lined up properly and the design should line up.
